How much of a role do you want the AI to play in the game?  You said you want to have much of the game be dependent on NPC behavior and the player not to control everyone, so this is a consideration you need to address from the beginning.

For good examples of how AI can be worked as an integral part of the game look at Majesty, and Dwarf fortress (DF).  They may not have the best AI but they knew the AI they had and built the game from that understanding.  Particularly DF for how to track AI for everything in a turn based way.
