Do you guys have any city in particular you want as your setting, or are you modeling your city after any real world one?

Either way, the show "Life after people" and book "The World After Us" can give you some examples of different city types and the immediate affects of not having someone watching the power grid, or maintaining infrastructure.  They have some good day one examples and some of these things could easily drive a story, or goal/challenge for the player.  For instance day 3 in my stomping grounds Chicago will see the Chicago river starts to rise and cause flooding.  There are plenty of timelines that could be used or used as an example for your creation.

I am curious how you will build your timeline with people still around, but probably not in such a way that maintains most infrastructure.

So how do you see it playing out?
