At any rate, how many of these quests will be mutually exclusive? This has probably been covered elsewhere, but I am interested in seeing how doing certain quests will prevent others.

You have 4 main story quests.
3 quests per faction (House Daratan (different from the main quest), assassins, merchants, thieves, imperial guards) = 15 quests
5 side quests, including solutions to the previously mentioned quests. For example, IF you're working for the Thieves Guild and IF you decide to handle one of the quests in a certain way, then the price for securing an NPC's support is doing a quest for him.
So, overall we have 24 quests plus 7 vignette quests, so that's 31 quests right there. However, when you are playing the game you'll get 1 vignette quest, 4 main quests, up to 3 faction quests, and up to 3 side quests, so that's only 5-11 quests."
Is there a reputation system (especially with regards to factions) that allow/prevent one from taking certain quests based upon a meta reputation, or are there 'threads' which work on an individual basis, with taking a quest allowing another to be taken, and cancelling out other (potentially rival) ones? Would be interesting to know how the faction mechanics work.

For example, doing this merchant quest without Cado's help doesn't affect your relationship with the thieves guild at all. Intimidating Cado and forcing him to help you will greatly decrease your reputation with the thieves guild. Agreeing to be a double agent increases your rep with the thieves guild. There are several ways to deal with Marius once he is in your debt. One will decrease your reputation with the Imperial Guards. Needless to say, getting the info from him will increase your rep with the merchants guild.
Negative reputation has 4 "consequences" levels: no quests, no access ("not welcome" here), attacked on sight, assassins hired. The last option should be avoided. AoD top assassins are good.
